I mean, first of all, gravity is only attractive due to mass "charges." The idea of being able to create a repulsive force opens up tons of ideas that are now on the drawing board (like wormholes) but can't be done.
I'd also take gravity simply because it's the force that affects spacetime.

I'm not aware of any means to create negative energy through EM. Matter ninety degrees out of phase in the EM spectrum is mirror matter - nifty but not particularly useful for someone who is basically God already. Matter ninety degrees out of phase in the mass spectrum is imaginary mass, which is negative energy - tachyons.
Of course, you need a lot of EM power to be able to take real advantage of it, but if you completely control gravity the Solar System is your playground anyway. A bit of work and the whole Universe is (okay, a lot of work).

I think I'll go with electromagnetism as well, mainly for it's utility and flexibility. It's not so much it's raw power that attracts me, but that it works well on the stuff I actually care about, and deal with every day.
It seems to me you could probably pull off "phasing" through objects with this; order the EM forces of a wall to not affect you, and simultaneously keep the ( charged and thus manipulable ) electrons and nuclei of the wall from directly striking any of your own matter. You'd have to do the latter to avoid giving yourself what amounted to a massive radiation dose from passing through the wall.
