The idea of the clone troopers not firing at Dooku didnt come to me until a friend of mine pointed it out. He had said that he belived the Clone Trooper pilots didnt fire on Dooku because they were orderd or "programed" not to fire on specific targets are people in certain situations. Dooku and Sidious were the ones in fact to order the creation of hte clones so they would be able to do this. It will be insteresting to see how the Jedi react to their once saviors firing on them and killing them in Episode 3

How can you clone someone and "program" them to pick out and identify specific people? Can you place this in their DNA? I would think not. Your theory is interesting, but doesn't exactly hold water.
Also, you don't know that the Clones will fire on the Jedi, although it is likely. Obviously the Clone Wars start off with the Clones fighting for the Republic, thus the Jedi fighting with them against the droid armies of the Federation and other armies. It's entirely possible they will die off before the Clones even have to turn their weapons.
