You haven't heard? They're going to make a Transformers/GI Joe crossover that takes place in WWII. Cobra is actually an elite Nazi guard, GI Joe is the allied equivalent, and all of the Transformers turn into WWII vehicles. Well, it's pretty well known that GI Joe and Transformers take place in the same universe.
At least as far as the comics. I'm not so sure of the cartoons.

In the MU...they essentially slotted GI Joe into a seperate universe because it would not seem right to have Cobra using Cosmic Cubes. Thus Cobra, GI Joe, and all that entailed never existed in MU proper.
Transformers on the other hand was in the MU proper(TF#3...guest starred Spidey). But they kept it in basically it's own corner and ignored. When TF vs GI Joe came about...they pretty much forgot that TFs existed in the MU proper, and basically established that TF's exist in the Joeverse and ret-conned the former thought that TFs exist in the MU proper.
Currently, GI Joe and TFs exist in seperate universes with this story being a alternate universe seperate from both.
