I always just figured that he wanted the computers and the prisoners to either run the computers or to access the computers on the Grisom, that had all or most of the Federation's info on Genesis. On the damage, didn't the Enterprise take some hits or close calls durring the battle in the Nebula in TWOK? Couldn't some of that damage happen there? Or perhaps secondary damage done by the shockwave of the detonation of the Genesis device at the end of TWOK?
