Re-evalutate the army first. Form a 10 man squad, with 8 rifles, a LAW type weapon, and a Squad level machine gun. 4-5 of these in a platoon.
Conduct holodeck sims comparing the new platoon to the old platoon. The sim will be an attack by Klingon (or Romulan or Borg) warriors. Set the sim to last for 20 minutes, and the squad type that killed the most will be adopted.

I would declare myself Enlightened Leader, a position greater than the Presidency which would be held for eternity, including by my embalmed corpse after death, start massive executions of incompetent designers (who would officially be "sent to New Zealand for medical treatment"), and begin a large military buildup geared around fighting the borg and extending the enlightened rule of the Federation in the Gamma Quadrant, building competent military designs with inspiration from Earth's past and through the trial-error-execution method of experimenting with things that actually work until we find equipment (and designers which can make it) that does. We would also change the uniforms to a much nicer and more military appearence, and start May Day Parades in San Francisco.

A massive reorganization of SF. The bastards have gotten us into three major conflicts in the last 8 years and have only won by luck and the skin of our teeth.
Purge the Admiralty and split the fleet into two organizations. Develope some sort of economy. Just about every major empire has an economy based off of money of one form or another. The Federation needs to develope its own form of credits to buy, sell, and trade with these empires for its own benifit.
Shrink the goverment, de-centralize the Federation, give more freedom to the citizens. I am a conservitive after all.

I immediately carry out the Night of the Long Knifes and ruthlessly purge
Starfleet of it's high level and mid-level officers, all except those who show
an inkling of tactical brilliance and strategic brilliance.
I then begin building up the Kreigsmarine, "War Navy", as a completely
separate service from Starfleet, which is rendered impotent and reduced
to the level of the Coast Guard.
My new ships will be large, and heavily armored, relying on large fusion
power plants to move them around, with small anti-matter reactors used
only to supply power to the Warp Drives (and there will be REAL failsafes
installed on each micro M/AM reactor).

Probably some sort of long-term political and economic reform first. Defense reform as well, but not huge outlays in spending at first. That can wait a bit - the Federation's enemies are incompetent anyways.
Once the economy is up to speed and the politics reformed and the military competently trained, we can use the economy to re-arm and refit the military to something sensible.
An idea for properly re-militarizing Starfleet: Pick about 100 or so of the least militaristically-inclined captains, forcibly retire them with generous pensions and "gently suggest" that they pool those pensions to start the modern equivalent of the Woods Hole Oceanographic Institute; then once they get that up and running, start demilitarizing Starfleet's exploration assets and transferring them to WHOI.

Promote them from the enlisted ranks if you have to. Napoleon made Sergeants into Marshals almost overnight and they performed competently handling corps under his overall leadership.

I know the Federation is incompetent when it comes to stopping war, but it seems that their enemies' militaries are so damned incompetent that even Starfleet can handle them.
