Ah yes, this reminded me. From the same game:

SMB3: Airship

The Super Mario All-Stars version is also pretty sweet.

It works well on it's own, and it's one of the very, very few game soundtracks I occasionally listen to in my most fatty nerd moments.
I actually spent last night updating my accounts, and played half an hour of AoC and half an hour of WoW thus showing that I really am not an MMO addictive personality, though I am a 4x addictive personality....

Along with being able to play as Maria and Richter at game start, and levels that were inaccessible on the PSX, Symphony of the Night for the Saturn also has a few exclusive tracks and remixes.

My personal favorites:

Vampire Killer Version 2

Beginning Version 2

Hmm... a few contributions. I've tried to restrict these to games not linked to yet.

Estpolis: The Lands Cursed by the Gods:
地上を救う者 (The One Who Will Save the Earth)

Gensou Suikoden III:
愛を超えて (Transcending Love)

Guilty Gear X:
Blue Water Blue Sky [sic]
Still in the Dark

Tales of Phantasia:
Fighting of the Spirit (and here is the SSH remix)

Wild ARMs:
荒野の果てへ (To the End of the Wasteland)
荒野の渡り鳥(Migratory Birds [Drifters] in the Wasteland [which I think is the single most blatant Ennio Morricone reference in the series, and there are a lot of them])

Wild ARMs 2nd Ignition:
Battle vs Lord Blazer (here is the "rocking heart" remix by Ryo Yonemitu, which greatly improves the instrumentation)

Wild ARMs the Vth Vanguard:
凍てつく心の奥底で (Through the Core of a Frozen Heart)
崩天神翼 (Wings of a Fallen God)

Xenogears:
冥き黎明 (Dark Dawn)

Xenosaga Episode II:
communication breakdown [sic]

I prefer the Manhattan Project version.

Outcast did had some superb scores as well. But I guess that's what you get when renting the Moscow Symphony Orchestra and choir for that.

Splinter Cell: Chaos Theory

Kesshin - Resonance http://www.youtube.com/watch?v=MYt2w5nfTtc

It was more part of the ambient SFX than the score - was playing on the radio in the NY level. To bad it got overriden by the main score whenever one of the goons got dangerously close to you. :)

Splinter Cell: Conviction

Main theme: http://www.youtube.com/watch?v=1okx_ijyf34
Spoiler
It realy got to me, when it started playing on my first approach to Whitehouse in sync with what it seemed to be an endless horde of Black Arrow mercs comming straight at me. And then Sam started murmuring to himself something in line of: "hold it together sam ..." - I was genuinely touched :)
Mafia club: http://www.youtube.com/watch?v=vqpV8SFN2aQ (first level of coop)

Dragon Age - Origins:

Ferelden at War: http://www.youtube.com/watch?v=8UFgw42IptQ - gave the Battle of Ostagar scenes that epic feel.
Denerim March & Alistairs speech: http://www.youtube.com/watch?v=iyMiSsSfVo4

Mass Effect

Main Theme: http://www.youtube.com/watch?v=Tvc-chscrU0 (couldn't get enough of this intro :))
From the wreckage: http://www.youtube.com/watch?v=n_4Rl8YfcWo (used in this scene: http://www.youtube.com/watch?v=gtBbwtY6ROo - from 4:36 on. The scene is cliched and when Shepard strikes a "pose" it kind of kills the moment, however I could always close my eyes :))

Mass Effect 2:

The End Run: http://www.youtube.com/watch?v=3r2txD68
Suicide Mission: http://www.youtube.com/watch?v=3r2txD68

I really liked, how they were used in connecting cutscenes with the actual gameplay.

Red Dead - Redemption:

Exodus in America - http://www.youtube.com/watch?v=ao-Aj_I0Tzo (during the introduction)

Far Away: http://www.youtube.com/watch?v=EM62huzAdew (during Spoiler
the trip to Mexico
- this one was especially memorable - because of its placing, it was just ... moving :))

Well, Zelda music is pretty damn awesome, but that's generally a given, so instead I'll put forth Muramasa: The Demon Blade and Ōkami.

Muramasa - Powerful Looking
http://www.youtube.com/watch?v=icPj2yQa4yM
It pretty fitting for the two bosses that use it.

Ōkami - Ryoshima Coast
http://www.youtube.com/watch?v=V1YRu2pqK3g
I just love how epic it feels.

I love the rest of the music in these games as well, but these two are probably my favorite tracks.

Dawn of War was mentioned in passing on page two, and probably falls in the category "everybody knows 'em" Nonetheless, I will post the Space Marine Theme from the "Dark Crusade" expansion pack, a piece of music so awesome, it was solely responsible for me becoming interested in Warhammer 40K.
