The Baron is certainly an arse - not only does he like raping little boys (and drugging them before hand), but he has no compunction against slaughtering Feyd's harem-women as punishment for something he did. Hmm... paedophile AND mysogynst - he may not be a "Cool" Villian, but he certainly is villianous. He's up there with the likes of Angus Thermopyle; someone who you have nothing but loathing for.
Piter is a Cool Villian's Henchmen - he's too much of a subordinate to be a villian, and plus he's killed off quite quickly so he has little relevance to the Duniverse.

Bah, Emperor Ming would've used his Ring of Power to make Superman kneel before him. And whilst Zod was beat up by Superman, the epitome of lame superheroes, the only thing that could kill Ming was a massive war rocket barreling down his throat! And even then he managed to get off with only getting stabbed pretty badly.
Just listen to the names. Ming the MERCILESS. Zod? Psssshh. Ming is the original sci-fi villian; villainy 101; the be-all end-all of bad guys.

Scorpius anyone can leave the hero in the condition that Crichton was in at the end of S2 of Farscape walking away with everything he desired from Crichton in his possession as well as being partially responsible for killing Aeryn not to mention the way he dealt with Grunchik's lack of respect towards him at the start of S3 has to get kudos.

How About Cassanova Frankenstein, (from Mystery Men) he actually managed to eliminate his greatest foe; Captain Amazing. Cant think of too many Villians that did that.
Some of my favorites(Joker, etc...) have already been mentioned. Some of my other favorites include:
Albedo(Xenosaga) -- Outwardly, he resembles a cross between Sephiroth and Kefka, but his insanity is so well played. Especially the scene where he torments MOMO before drawing the data out of her body. Besides, you gotta admire a guy who can rip off his own head and grow it back.
Phaeton(Exosquad) -- Classic example of a villian falling from grace. He starts out as a great statesman and orator, then a charismatic rebel leader, and ruthless dictator. Then an up close & personal encounter with some lava, and he begins to deteriorate... literally. He begins to grow ever more paranoid as his obsession with destroying the men who brought him low grows.
Gannondorf/Ganon(Legend of Zelda series) -- You have to admire his persistence. Too bad the same two people keep getting reincarnated to stop him.
