If they can get into the ship and start crawling through the ductwork, cutting cables and pipes as they go, they will probably still degrade the ship's performance.
Besides, with the Federation's information security record, getting schematics for Federation ships shouldn't be that difficult. At the very least, they should be able recognize plasma conduits, computer junction, and other important components.

We often see decompression times of several minutes in movies, but is that the way it works in RL? I would think that decompression would be a quick affair, especially out a massive breach.
Out of a massive breach, the air loss would be rapid. Out of smaller breaches, not so rapid. An astronaut had a 1/8" hole punched in the thumb of his glove by one of the buckles on the suit during a spacewalk, and never noticed. It turned out the buckle had also punctured his thumb, and the blood froze to make a new seal. If it was a drastic outflow of air, the blood should have been blown out before forming a seal.
There's a good technical explanation of the rate of decompression here. If you have a 10 cubic meter space, and punch a 1 cm^2 hole in the wall, it'll take six minutes for half the atmosphere to escape.

Are we assuming this board-and-capture exercise is the first contact between Imperials and the Federation, or do the Imperials have some familiarity with Federation ship design and technology? Could they have bought information off a Ferengi or something beforehand so they at least have a general idea of what to look for and what sort of security measures a GCS would have?
As for the bridge skylight being an entry point, why smash it and expose the bridge to vacuum? Just have a boarding craft latch on and cut through the skylight. Voila, stormtroopers drop stun grenades or tranquilizer gas into the bridge, then drop through one or two at a time and capture the bridge and most or all command personnel intact.
