That doesn't make any sense. Why should a small part of a creature's DNA have anything to do with their ability to teleport it? I guess that makes sense. But, the ships had to get pretty close to Godzilla just to beam down other monsters, so the Xilians were clearly willing to risk them. Godzilla missed the Gotengo a few times, so it wasn't a foregone conclusion, especially with how fast those teleporting rays are. Since they are only observed to teleport "M" creatures around, that was the theory at the Godzilla message boards last I checked.
Besides, having "M-base" shouldn't have anything to do with turning you into a god-like entity either, but that's just how Final Wars rolls.
Incidentally, depending on how short-range their teleporters are (it isn't clear in the film) they may have difficulties using it tactically against the ID4 aliens, since their ships do have point-defense.

Actually, they do teleport two other humans at the very least when they bring the other two aboard the ship. So I retract that idea totally. Either they didn't want to risk their ships by teleporting Godzilla, or they're just really stupid.

Where did they monsters go when they were captured/teleported in the beginning of the movie? Its possible that the transporter only works into and out of the spaceship (kinda like Trek). Since the monsters were under complete control they could be just held inside their ship. If so, teleporting Godzilla would be a really bad idea.
