A lot of forums for particular works will have fanfic sections. For example, the Egosoft.com forum has a Creative Universe section for the X series, and Star Trek Online's off-topic forum, Ten Forward, has a number of fics in it including my own Bait and Switch, and an index thread.

For specific sites, Memory Gamma is a wiki devoted entirely to Star Trek fanon and hosts stories. Fimfiction.net is devoted entirely to My Little Pony fics (not my cup of tea, personally). For multi-IP sites, there's Archive of Our Own and FicWad.

Also, Adult-fanfiction.org. It's mostly just fapfics but every so often you'll find one with an engaging story where the sex is a secondary concern at most (one Mass Effect recommendation I'll give you is The Translation in Blood).

Okay... Some of these might be deadlinks, but I might as well get some use out of that gigantic compilation thread of mine.

-GENERAL-

Fanfiction.net. I suppose that I don't have to explain this one. It is, after all, the single largest repository of fanfiction in the Internet. Adult material cannot be posted in FF.net, according to the (often ignored) site rules.

FictionPress. A sister site of FF.net and one of the biggest (if not the biggest) place to find original fiction in Internet.

Archive Of Our Own (AO3). Mid-sized multi-fandom archive that seems associated with the Yuletide organization. Navigation is a bit awkward.

Ficwad. A smaller archive that hosts fics of all genres. Essentially, like FF.net with a buggier interface and adult content allowed.

Skyehawke. Another generalist archive, created in 2003 and which currently has 16,000 fics in total. Accepts adult content. Recommended by Sean Mulligan.

YourFanfiction. Small generalist archive that apparently was created or popularized in the wake of FF.net's last mass deletion of fics. Thus, a majority of its three or so thousand fics are works formerly hosted in FF.net and reposted here. Sadly, the administrators of the site have stated that they can no longer run the site themselves and that if no one else steps up to take charge of the matter, they'll have to close the page. Adult content is allowed, incidentally. Recommended by DTravler. [NOTE: Site went offline a while back and, as is usual for such pages, the Wayback Machine backup is deeply inadequate.]

Yuletide. Also known as The Obscure Fandom Fic Exchange. An archive that contains several thousand fics (generally short stories) written for a large number of fandoms, ranging from futuristic cartoons to religious literature.

AdultFanfiction.net. Like FF.net, but for adult content. Described sometimes as the Uberpit of Voles. And with good reason, since no matter how weird your fetishes, there is something in this archive guaranteed to creep you out. Reader caution required. Recommended by Manthor.

Crossover Fanfiction Archive. A small archive formerly hosting around four hundred crossover fics, which disappeared sometime in early 2010. Though parts of the site are stored in the Wayback Machine, only a few of the stories seem to have been saved this way. Nevertheless, listed here for the sake of completeness. Recommended by ACE Albert.

-Anime (general)-

Mediaminer.org. A pretty large archive that mostly hosts fanfictions based in anime/manga universes. Adult content allowed.

Shoujo-Ai Archive. An archive solely focused in anime/manga fics that explore lesbian pairings and relationships. This site contains stories that range from the purely romantical to the downright pornographic. Reader caution advised.

The Fanfiction Forum. A board that used to be the hangout for a number of rather prominent fanfic writers for a number of anime fandoms. However, the board's administrator vanished a while back and registration has been closed for just as long, so if you want to check the fics that were only posted in there you'd better head for TFF Archive instead. [NOTE: Following the relocation of the TFF community to a copy of the old boards, the old address has been largely abandoned and TFF Archive has been shut down by its creator as redundant at this point.]

The Fanfiction Mailing List. An old, old, old mailing list that did much to popularize anime fanfiction in the nineties, having been the hangout for many well known authors and the place in which many classic fanfics from Ranma and other fandoms were first posted. If you have any doubts, check the FAQ or visit the Archives. Recommended by Mindpron.

The Lost Library of Florestica. Anime fanfiction archive, last updated in 2007. It is home to a fine number of classic fics and its contents are generally regarded as being above average. Some fics marked with lime and lemon signs have adult content. Recommended by Mindpron.

-Videogames (general)-

IcyBrian's RPG Fanfic Library. An archive of 1200 stories set in different RPG videogame, although Chrono Trigger and Final Fantasy 7&8 are by far the biggest sections. Recommended by MrEmperor.

-Anita Blake-

Pomme de Sang/Sourdre de Sang. Archive for Anita Blake fanfiction, containing some three thousand stories. That this place contains adult content (plenty!) goes without saying. Recommended by Haek'Set.

-Babylon 5-

jumpnow.de. A webpage that contains a moderately large archive of Babylon 5 fics, mostly stories containing Sheridan/Delenn romantic elements.

-Battlestar Galactica-

Galactica Fanfic. With four hundred stories in its archive (including some crossovers), this is perhaps the largest online repository of BSG fanfic outside of FF.net. Recommended by BobDL.

-Blake's 7-

Hammer to Fall: A Blake's 7 Story Archive. A now disappeared archive that used to be one of the main repositories for B7 fanfic in the Internet. Fortunately, the fine folks of Archive.org have collected a complete copy of the page for our use.

The Blake's 7 Library. Also known as the Hermit's Library, THE definite online archive for B7 fanfiction containing six hundred stories. Recommended by ACE Albert.

-Buffy The Vampire Slayer-

Better Buffy Fiction Archive. An automated archive of moderate size (502 stories) for tales once recommended in the Better Buffy Fics List. Adult content allowed.

I Need A Parrot... A moderately large (~1000 stories) archive for Xander centric stories, including crossovers. Adult content allowed.

Twisting The Hellmouth. A fairly large archive containing several thousand Buffy crossover fics, as well as a number of pure Buffy/Angel fics. Adult content allowed.

Xanderzone. Another rather large archive for Xander centric stories. Includes crossovers and adult content. Allows femslash, but no slash. Recommended by Teal_Thanatos.

-Chip 'n Dale Rescue Rangers-

The RRDatabase. An archive for fanfiction and fanart based in this old Disney cartoon series. Contains a number of links for this fandom, a somewhat rudimentary episode guide and other useful stuff. [NOTE: As of 10-12-13, the site main page seems to be down, but is at least partially up.]

-Daria-

Outpost Daria. A Daria fan site containing a fan fiction archive of hundreds of stories, including crossovers. Last updated in 2011. Recommended by Sean Mulligan. [NOTE: Site offline as of 24-06-13, so link redirects to Wayback Machine backup.]

-Doctor Who-

A Teaspoon And An Open Mind. A large archive containing several tens of thousands of fics about Doctor Who and its spin-offs. The archive accepts all fics for as long as they are "related in some way to Doctor Who", including crossover fics and stories with adult content.

-Gargoyles-

The Gargoyles Fan Fiction Website. A long lived and moderately large Gargoyles archive, including some crossovers. Has a separate section for fics with adult content.

-Ghostbusters-

Sheila's Real Ghostbusters Fan Page! Allegedly, the largest online collection of Ghostbusters fics and crossovers outside of FF.net. Also contains some non Ghostbusters fanfiction by the archivist and a rather complete collection of links for other Ghostbusters online resources. Recommended by ACE Albert.

-Harry Potter-

FanficAuthors.net. A page originally created by the authors Jeconais and Crys to host their own fanfiction, which has since expanded to include the work of a number of additional authors (personally invited to join by the webmasters). Most of the fics in this page are Harry Potter, with a number of crossovers and a fair amount of adult content. Recommended by Sean Mulligan.

Fictionalley. A very large HP fanfiction archive divided in a number of sections: Schnoogle (novel-length fics), The Astronomy Tower (romantic stories), The Dark Arts (darkfics and assorted angstfests) and Ridikkulus (comedy/parody). Crossovers accepted. Adult content allowed.

HarryPotterFanfiction.com. A very old archive of HP fanfic boasting a large archive of 70,000+ fics. Good, if uninteresting interface. Admits crossovers. Recommended by ACE Albert.

La Société des Femmes Dangereuses. A page containing an archive of a number of HP fics written by a group of associated female writers. Last updated in 2006. Recommended by Sean Mulligan.

PatronusCharm. An archive for fics picked by the denizens of the 'Dark Lord Potter' forums. Focus in 'independent and darker' main characters, but fic quality is supposed to be better than average. Recommended by Perspicacity.

Portkey.org. Declares "No Fancy Slogan, Only Good Stuff". Without judging quality, it is a large archive of several thousand fics. Includes adult content and (a few) crossovers. Recommended by Sean Mulligan.

Sink Into Your Eyes. A Harry/Ginny archive with four thousand tales in its collection, including some crossovers and stories that are not Harry/Ginny despite the archive focus. Reportedly there are some very good fics in here. Recommended by Mindpron.

The Sugar Quill. A moderately large archive, not updated since late 2008. Considering their story submission guidelines, the archive was conceived as a haven for authors who regarded themselves as book purists (explicitly rejecting fics based in the WB movies). Therefore, the archive contains no crossovers whatsoever. Recommended by Sean Mulligan.

-Hercules: The Legendary Journeys-

The Less Than Legendary Journeys. A minor archive, containing a relatively few crossovers. Includes adult content, mostly slash, and a couple of crossovers. Last updated in 2006.

-Highlander-

HL Fiction. Also known as the Highlander Fiction Automated Archive. At just over a thousand stories, this archive is considerably smaller than Seventh Dimension, but still active at present. Accepts crossovers and adult/sexual content, but all hosted material must be related to Highlander in some fashion.

Seventh Dimension. A rather large (3,300 fics) archive for Highlander stories, including crossovers. Not updated since 2007. Decent Links section.

-I Dream of Jeannie-

Jeannie Sisters. A IDOJ fansite with a comparatively large fanfiction section, dominated by a post-season 5 fan continuation of the original series. Also contains multimedia resources and mildly useful facts about the series. Recommended by ACE Albert.

-Lord of the Rings-

Henneth Annun Story Archive. A pretty large (4000+ fics) archive for LotR fanfiction. Crossovers accepted. Adult content allowed.

-Lost-

The LOST Fan Fiction Archive. A moderately sized archive (690 stories, as of the latest updates in 2006) for fics of the LOST series. Seemingly because of it being abandoned by its archivists long ago, the site is no longer functional. However, old versions safely stored in the Wayback Machine remain fully operational. Recommended by ACE Albert.

-My Little Pony-

Equestria Daily. A blog that acts as the central hub for much of the recent wave of MLP fanfiction. Though not a true archive itself, the page contains extensive listings of fanfiction and links to locate said fics.

Fimfiction. Probably the largest archive for the MLP fandom in the Internet. Adult content allowed.

-Neon Genesis Evangelion-

Darkscribes. A small (250 fics or so), but apparently influential archive in the NGE fandom. Also hosts a number of crossovers. Recommended by Satori. Unfortunately, they have gone offline as of 04-07-11.

-Ranma 1/2-

Ranmafics. An old page containing a substantial number of crossovers between the Ranma 1/2 manga and other settings. [NOTE: Offline as of 24-06-13, so link redirects to the mostly complete Wayback Machine backup of the site.]

The Penultimate Ranma Fanfic Index. Although it was last revised in late 2005, the Ranma Fanfic Index is still one of the best ways of finding thousands of old Ranma 1/2 fics. [NOTE: As of 12-05-12, Rakhal Stormwarden has shut down the fanfic index because of loss of interest, but the Wayback Machine has extensive backups of the site in its glory days, so we're good in regards to this.]

-Sentinel-

Cascade Library. Still active archive with over 2,000 Sentinel fics, including crossovers with other series. Recommended by ACE Albert.

-Shadow Chasers-

The National Register Fan Fiction Archive. Formerly the SCFFA. Main online repository of Shadow Chasers fanfiction, including a large proportion of stories previously published in fanzines. Recommended by ACE Albert.

-SitComs-

Sitcoms Online Fanfiction Board. Contains fanfiction for a number of classic TV series (chiefly sitcoms such as The Cosby Show, Cheers/Frasier, Gilligan's Island and such). Recommended by ACE Albert.

-Smallville-

The Level Three Records Room. A fairly extensive collection of Smallville fanfiction. Contains some crossovers and the archive FAQ notes that adult content is allowed, so reader discretion is recommended.

-Space 1999-

Space: 1999 Fiction Archive. A small (225 stories) archives that probably is the largest active hub of creative work for this fandom.

-Stargate-

Area 52: The HKH Standard. A large (10,000+ fics) archive of Stargate fanfics with a slash or femslash theme. Recommended by ACE Albert.

Heliopolis. One of the older and larger Stargate fanfic archives around with sections for both Stargate SG1 and Stargate Atlantis. Adult content allowed in the Helio 2 section.

Jackfic.net. Tales from Stargate Command and the Pegasus Galaxy. An archive for Jack O'Neil-centric fics. Rather small, but contains a number of resources that might be useful for writers of Stargate fics. Recommended by nemo1986.

Stargate SG-1 Fanfiction & Multimedia. A fansite containing a rather large archive of Stargate fics (some adult content, some crossovers, no slash) and multimedia resources (screen-caps, video files and such). Also has a useful links section. Recommended by ACE Albert.

The Alpha Gate. Yet another Stargate SG-1 fanfic archive of rather decent size (4,000 fics), this one with a focus in Jack/Daniel slash. Some crossovers, but no Atlantis or season 6 fics whatsoever. Recommended by ACE Albert.

The Stargate Novel Archive. An archive for novel-length (150+ KB in raw text format) Stargate fanfiction with hundreds of fics in its collection. Inactive since 2005, but still worth visiting. Recommended by yip_e_ki_yae. [NOTE: Archive relocated to a new address, link modified.]

Wormhole Crossing. A smallish archive for stories involving crossovers between the Stargate series and other fandoms. Recommended by her3tic.

Wraithbait. The main Stargate Atlantis fanfic archive outside FF.net, with approximately 9,000 stories in its collection. Accepts crossover and adult content (including slash). Recommended by ACE Albert.

-Star Trek-

Trekiverse. Old archive for Star Trek fanfiction posted in the Usenet group alt.startrek.creative and related subgroups, plus the odd submission that allegedly form the largest collection of Trek fanfiction in the net. Inactive since 2008. Archivists ask readers to be considerate in their bandwidth usage and to abstain from doing thinks like downloading the entire archive in a single day. Recommended by ACE Albert.

-Star Trek VS Star Wars-

alt.startrek.vs.starwars Fanfic Archive. A moderately large archive spawned in the old ASVS Usenet group, mostly containing Trek vs Wars crossovers. Has a minor number of non crossovers fics of other fandoms, such as the Culture or 40k. Recommended by ACE Albert.

-Star Wars-

Fan Fiction forum at TheForce.Net. The largest Star Wars forums around had a proportionally large fanfiction section that has been unavailable for over a year now, but having recently completed a data migration to Xenforo they are open for business again. Sadly, some issues during the transfer (Xenforo limiting posts to 10,000 characters) has lefts the old stories unreadable for the time being, though there is work reportedly being done in the matter and the mod team over there hopes to correct the issue shortly.

Fanfix.com. An archive of Star Wars fics and crossovers that vanished from the Internet in 2003, along with a number of decent works that weren't hosted elsewhere. Thankfully, the Wayback Machine saved it for our enjoyment. Recommended (and link provided) by Sean Mulligan.

The Pad-Ani Fanfiction Archive. An archive for fanfics focused in the Anakin/Padme pairing which used to have a modest collection of 150 fics, until it went offline in late 2009. Fortunately, the Wayback Machine has an archived copy and seems to have actually saved the stories in this case. Recommended by ACE Albert.

-Tenchi Muyo-

The Tenchi Muyo Fan Fiction Archive (Old version). The TMFFA was once a much more active and considerably larger site, but after a number of difficulties the more modern version of the site was taken down. Nonetheless, TMFFA remains the only place to read a largish number of old Tenchi fics. There is an adult section under the 'Lemons' subsection that contains some dowright creepy stuff. You've been warned. #### OFFLINE. Check.

-The X Files-

Ephemeral: The X-Files Fanfic Auto Archive. An archive of X-Files stories, containing some 2,500 fics. Recommended by Malaskor.

The Annex. A (long inactive) archive for novel-length X-Files fanfiction.

The Gossamer Project. Allegedly the largest X Files fanfiction archive in existence.
