Problems downmixing multi-channel FLAC

I'm converting my media to h264/AAC, and I'm having problems with some files. They're all BR rips at 1080/xvid and 6-channel FLAC; both Handbrake and Staxrip freak out with a variety of errors. Handbrake generally produces a file with each audio channel one after the other (ie, 3 hours of audio for 30m of video) whereas Staxrip crashes at the final step. I can manually downmix and mux it myself, but I was curious if anyone knows how to do this smoothly. Sometimes a guy just gotta watch Commando on the bus, y'know?
