Ships have some limited special attributes - there's also a cap of size 50 total size (including specials!) unless you invest national points into improved shipyards. Having order of battle threads is a common innovation and does no harm.
But it's a bad idea to segregate nation-building and drafting of things TO the order of battle thread.
